Search Engine Bots and Affiliate Marketing

Does anyone know if search engines will become more friendly to affiliate marketing links or will it get worse..

I tried submitting a url to MSN free submit yesterday and it told me that it did not accept links with a question mark.. Actually it was a blog entry from another site.. I want the story crawled.

What's right and what's not right for bot food? Is there a way to make wordpress and MT more search engine friendly? Any comments would greatly be appreciated.
